I am encountering the same problem but only with about 4 files. All my other files are indexed. I did try to do, manually, a single file at a time but I still fail. Here is the message:

fopen/home/cutlerla/public_html/ifile_index//_ccfs_<a_href=functionfopen>functionfopen</a>]_failed_to_open_stream_Too_many_open_files

Hi,
you can Zip the "fopen/home/cutlerla/public_html/ifile_index" folder and send us this (if the zip is small) at the:

This email address is being protected from spambots. You need JavaScript enabled to view it.

We verify this problem.
We think that Zend Lucene did not close the stream the "ccfs" files (this files are the structure of the index of the terms). For now we did not find a solution for this problem, and we delete all folder and "re-indexed" all document.
